In present day, Logan lives alone in the Yukon and struggles with visions of Jean Grey, who he had to kill to protect the world. He is approached by Yukio, a fellow mutant with powers to foresee death, on behalf of Ichirō who is now a successful CEO. Despite his terminal cancer, Ichirō wants Logan’s help in repaying his debt by traveling to Japan with Yukio. While there, Logan meets Ichirō’s son Shingen and granddaughter Mariko. Ichirō offers to transfer Logan’s healing abilities to himself in order to cure his cancer and free Logan from his immortality which he considers a burden.
Although Logan initially refuses to act in his friend’s best interests and plans to leave the next day, Dr. Green, Ichirō’s physician, introduces something into his body that night. Despite dismissing it as a dream, Logan is informed by Yukio the following morning that Ichirō has passed away. At the funeral, they are followed by Yakuza gangsters who attempt to kidnap Mariko. With Logan’s help, they manage to escape into the bustling city of Tokyo. However, Logan gets shot and his healing abilities are slower than usual. After fighting off more Yakuza aboard a bullet train, Logan and Mariko take refuge in a nearby love hotel. Meanwhile, Harada, Ichirō’s bodyguard, meets with Dr. Green who demands he locate Logan and Mariko after displaying her own mutant powers on him. As Logan and Mariko make their way to Ichirō’s estate in Nagasaki, they discover their growing feelings for each other.
