The plot follows Mystery Inc. as they reunite with old friend and college student Eric, who has created a computer game based on their adventures and a high-tech laser for a science fair. However, things take a dangerous turn when a ‘Phantom Virus’ emerges from the game and causes chaos on campus. The gang must investigate suspects such as Eric, Professor Kaufman, Bill, and Officer Wembley to stop the virus before someone sends them all into the game using Eric’s laser. Inside the virtual world, they realize that in order to escape, they must complete every level by finding a box of Scooby Snax.
After initial challenges in the first three levels, the gang makes swift progress until they reach the final level. There, they encounter cyber-versions of themselves. Once they escape from the Phantom Virus, these cyber versions reveal that they know the location of the last box of Scooby Snax. They guide the original gang to an amusement park where they face off against real-life versions of monsters that Mystery Inc. has unmasked as human criminals before. In a stroke of luck, Scooby-Doo’s digital double distracts the Phantom Virus allowing the real Scooby to snatch up the final box of snacks and delete the virus, returning them all to reality. By piecing together clues found during their adventure and remembering phrases used by the Phantom Virus, they expose Bill as its creator.
